It would be an awful lot easier to fix if you gave us a bit more information, like which menu it is, which item, and maybe a screenshot.

I've seen that issue. When you're on the map and select a ship that is ie docked at a station or is a sub-ordinate of that station you can't collapse the entries for the particular station.

I requested a button a long time ago that lots of people agreedd with to close all those submenus with a hotkey...with a large empire using my properties is largely unusable anyway..most of the time you have to zoom in on the map and just use whats visible. this problem is what leads to a lot of the UI rants from mid to long term Large empire users.

Please see other post replies, they explain exactly what the issue is.
1. Open map or empire section
2. Expand any list item with clicking on the + sign
3. Select any item under the now expanded list
4. Try to collapse this list by clicking the - item
5. Expected: collapse. Result: nothing happens.

This was fixed in 2.60
