And IMO, you'll never have a decent balanced game with NPC Bail. This is a semi-cheat script, to say the least.
Anyway, you're not supposed to overwrite any files with these scripts. A script in X3 is, most of the time, autonomous.
Spend the week-end playing Litcube's Universe, with no other mods. Try to play it as a total new game, then add scripts after that. But it's likely you will understand that LU does not require any of the mentioned scripts.

At this point I am thinking about reinstalling LU (including a 4 hour reinstall of AP ) I just keep thinking about great mods i read about some where... and then oh yeah they were part of LU lol
@Joubarbe: John is correct. And I agree with your assessment of NPC bailing, it was not what I wanted. I wanted pilots to bail when I have them down to 25% hull and am just toying with them hopeing they will jump out (firing one IRE untill they pop for example). What I got instead was a bunch of free ships... kinda took some ofthe fun out of the game and i started just ignoring them... I want prize ships to be a suprise not just a gift every time i jump into a sector... one time it got so bad I found 10 ship in one sector (xenon's were having fun on a major comerence route).
Assuming I can get LU to work the was Litcube intended the only problem I have with it is the GUI (why GUI instead of UI jc?). Ik Ik Ik you spent 7 years perfecting it but for some reason the GUI just rubs me wrong... But I guess I just need to put my big boy pants on and accept it. (unless there is some way to revert the GUI to vanilla?[prays, prays, prays])
EDIT: Another question (what is that 50 now!?!): How can I add sector takeover to LU... This was my major draw to IR.

Apart from basic aliased icons, the new GUI (graphical user interface, if that was the question) is way better than the one in vanilla.
When you reinstall AP, copy the folder to a new one and keep it clear, as a backup. Use the No Steam AP.exe and follow the installer's instructions... This is very easy to install. Then apply the latest patch.

@jack: for the record on my first pass at LU... I really thought the problems I encountered were with my computer not the game... i didn't realize that me messing up the install could make LU make the game slower... I just figured my comp didn't like it.... Again I am not a computer guru just a fan of space games
Finally got LU working as intended and got some time to play. I have to say the fighter AI is so much better. I got a little cocky and started triggering 3 or 4 combat missions in one sector at one time... never a problem in vanilla... after doing this a couple of time in LU Xenon XL started dropping left and right, though little buggers those, finally got trapped inside an argon free trade post with several XLs, L, and Ms waiting for me out side and zero friendly fighters in sector..... it was getting very intresting, jumping out long enough to pop one fighter and then retreating, until i popped into cover one time and ran right into the station...... and then i realized that autosave is not enabled by default in LU sob sob now to start all over again
Add-on: Before above mentioned combat I got mad when i jumped into The Hole, triggered two patrol sector and two protect the station missions. 3 groups of Xenons and 1 group of Pirates spawn. The pirates were closer so I gunned my engines and quickly destoryed their raiding party but I was left with a gift, one of the pirates had bail from a momba raider with 98% hull left! It still had its shield gen, missles, and full laser banks!!! I quickly patched it back up to 100% (as the sector defences were engaging the xenon) and jumped back into the fight. I headed for an XL that was flying solo (it's escorts having flown far ahead) and ordered my new momba to engage a lone L. Couple of minutes later I finished of the XL (darn those computers can take a beating) and turn to help my wingman.... just in time to see the L turn my new ship into a fireworks display! LOL I got so mad... I could have probably sold that ship for over 10m in LU.
