What will be the case when we or someone reaches 100 % with all the CW races EXCEPT for the GONER in the Terran Cmndr Scenario

I think you would probably have already earned the R.E.S.P.E.C.T. Steam achievement if playing vanilla Steam. Other than that, I'm not too sure what aspect you are asking about.

Does the Goner rank increase after all the trading & defending xenon trouble spots?
Its at 16% & been there for three or four years all the while UNKNOWN OBJECTS flying to some destination all too unbeknowst to me.

16% Goner Highest Rank & itt has stagnated there for literally years.
We can let go with the VOS by now
Done all sorts missions & all I get is crickets.

Then that's as high as you'll ever get. The only way to raise your rep with any faction when you're at the top level is to kill their enemies in their sectors. But that doesn't work with the Goners, since they're pacifists and consider themselves friends of everyone (even though Xenon and Pirates still blow them up when the opportunity arises).
