I installed the bonus plugins and I cannot find the AEGIS gunnery system at any argon equipment docks. Do I have to activate scripts that I install somehow?

I am running version 1.4 of the game.

The Aegis option should be at the bottom of the wares list in all argon Eq docks. No activation needed, its there when you install the bonus pack avaliable at the downloads section. Providing you tick the box for its installation.

also check if the other items are there, goto boron eq and look for the advanced trade command software, if thats not there as well, that its not correctnly installed

I am installing the x2 bonus package 1.04, and there is no option for aegis gunnery anywhere in the install program. Am I installing the wrong thing?

It is installing to C:\Program Files\Enlight

Although I noticed that I have 2 scripts folders, one in "Enlight" and one in "X2- the threat"

where do you run x2.exe from ?

if you have 2 script directories, then its likly its installed in the wrong place

There's the problem, there should only be one folder. If you're running an Enlight game your game folder should be Program Files/Enlight/X2 The Threat or an Egosoft one would substitute Egosoft for Enlight. Either transfer the files into the relevent folders - scripts=scripts etc or scratch the non-game folder and re-install to Program files/ Enlight /X2 The Threat using the browse option to locate the correct path to your X2 game folder.
