Khaak Invasion Convoy won't move.
I'm at the point where it's the grind (or I believe this is the point), right after you lay down all the factories. Well, regardless, I'm to escort a convoy across the Unknown Sector but the convoy simply won't move. Or rather, not consistently. About every minute or so they'll travel at 50 m/s for about...two seconds, and then stop. At this rate, it'll take forever to get across the 100km gulf. Any ideas on why this is happening?

I think you may want to post this issue with a Dxdiag in tech support.
If I take a mission that spawns a large number of ships I find at times that some will come to a complete stop. This includes any fighter drones I use.
Could be the game can't process every object and 'pauses' some ships to allow the NPC traffic and multiple sector calculations that are constantly going on in the background to continue.
I have never seen NPC traffic do this or noticed any problem with cycle times in stations. Nor have I had a problem with combat with ships already in a sector. This seems to only happen when ships are spawned by a mission.

Well my machine *should* be able to handle it. It's not brand new but it's not ancient either.
And one of them is a TM (a Pelican) but it's empty, so I don't think the fighters are the issue.
One thing of note is that every time the mission is spawned, I warp in and one of the ships automatically self destructs (hits something I guess). But I figured that they would just carry on like normal no? That's what usually happens when a ship in a convoy is destroyed, and from previous games I know I don't need all 3 to survive.

Just let them die? You should just get another mission to escort them. I noticed that when getting swarmed the autopilot tends to go crazy and flat out stop. If you have a lot of fighters set to protect it could be freaking them out.

I've disabled every CPU demanding mod that I can (IE improved races, RRF, etc), and all that jazz and there's excess processing capacity (only 52% utilization of core 1 and 20% utilization of core 2 with only 30% of 4 gigs RAM used) and they still just sit there. This makes me want to punch a baby. I've done this same mission, on this same rig, with no problems in the past. You'd think it's the mods causing it but I've disabled every one I can think of that might cause issue, and still they sit. Ungh.
And I don't have any fighters protecting the ships. I do have fighters protecting me though, but I'm currently about 10 km away from the ships, so I know they're not getting in the way.

I had the same problem a while ago. The ships I was meant to be protecting would just blow up, leaving me with a single M6 as part of the convoy. This would then just fly randomly around the system.
I even tried blowingthis M6 up and re-taking the mission, but the same thing happened every time.
I have no idea how to fix it though. I've since restarted from the beginning with a different game start. Got to this point last night and the convoy flew straight to the south gate and the mission progressed fine.
Do you have any saves from before you took this mission?

It does sound very similar to the problem I had here.
I never found a fix for it though, but it has worked since I restarted the game.
How far back do you have saves? Maybe you could try going to a save from before the previous mission and try from there?

If it doesn't work at all, there's always the possibility of just not entering the sector where the convoy is when you get the mission. That will work as long as this isn't the mission with the TL. Just jump to somewhere completely else and do other stuff until you get the "mission complete" message.
I find escort missions more aggravating than fun. Especially as those ships you are supposed to protect simply won't fly through gates for minutes.

Oh yes, they are DEFINITELY most aggravating.
And good news, I got them moving. The culprit was Race Response Fleets (RRF). I had disabled it (and everything else) through the AI life menu (in gameplay options) but I guess that's not sufficient. It sent me an assassination message so I figured it was still enabled. I looked into how to completely uninstall it, did that, disabled the mod, and then my game crashed. So through a frustrating amount of trial and error, I finally found that the key is to disable and uninstall the mod in the GAME, but NOT in your folder/plugin manager, or else it will crash.
But uninstall through the game gets the convoy moving again. So...hurray.
