how do you start the HUB plot in Albion Prelude? is it the same as in TC. i have been unable to find an answer.

IIRC you need to finish the war plot first - and not start as a Terran.

You also must have a minimum Boron rank of 5 (Queen's Guard). If you meet all the requirements, you'll get an incoming message asking you to come to the Atreus HQ.

In a related question: I want to do the HUB and HQ plots, but don't want to trash my hard-earned Terran rep. How few Terran ships can you get away with killing and still complete the war plot?

I haven't started the war plot, and don't know anything about that, but I DO know that the trick with missiles still work.

If you don't need to have the kill on your account, you can launch enough missiles to do the job, change ship and jump the original ship out of the sector (or to a jumpgate in the same sector). The missiles will kill the target, but YOU don't get blamed for it.
