I've used station hacks to befriend all the pirate stations in LooManckStrat's so I could set up a complex to feed the PBG and IBL forges there to keep a steady, if small supply of those weapons available. I also took the opportunity to do some missions for those stations and noticed that many pirates and all the pirate bases I know about are now friendly.
If I fire on any of the random hostile pirate fleets or do missions to fight pirates does that effect my notoriety with the pirates I have befriended?

Yes, it will affect your pirate rep. The occasional red pirate group can sometimes be made blue by scanning a particular member of the group; you can't tell which one until you do the scans. A few pirates are spawned red with attack orders against the player, and the only thing you can do with these guys is kill them, then do some more missions/trading for the pirates to get your rep back up.

Cause in X2 I was passing through Pirate sectors to Freedom's Reach and an armada of fighters destroyed my m6 and it's escorts for no apparent reason.
Did i just piss off too many pirate clan or something?
Edit: normally the pirates were neutral toward me even in there sectors. I took on a few bounty missions from an argon trade station just before my convoy reached the system.

It doesn't quite work that way in X2 and previous games. Pirates always hate you. Some will attack you on sight, others have missions so they ignore you unless attacked. That's about it for the complexity of pirate rep in X2.
