[X3:AP] Missile ware promblems

Might be because Tomahawk missiles are manufactured at NPC factories too, but no equipment docks deal with them, so the NPCs ignore them because they see a source of missiles but no demand anywhere.
You CAN manually sell any missiles and weapons at equipment docks and military outposts, even if the dock doesn't have the weapons listed in its trade goods, but this must be done manually by you. You can't use automated traders because the scripts they use are the same as the NPC scripts for trading - they just ignore anything that is not listed as a ware that the equipment dock wants to buy.
You should place your PHQ in a safe, well-defended system. People typically pick a system out of the way, where pirates don't have a high chance to spawn, that's either neutral or aligned with a faction they know they'll never make enemies with, and that has only one gate. Having only one gate makes it easier to defend and reduces the traffic.
If you're playing the AP plots, at some point the plots will cause your assets to be attacked on purpose, by a relatively strong force, so plan ahead and allocate money to acquire and outfit an M2+escorts defense force, complemented by laser towers and missile ships.
