Goner plot / Boarding
It's been a while since I last played this game And I lost my last game save files. So I'm stuck doing the Goner Plot again...
And is there any form of rep hit for doing this?

In the last mission(?) there is a series of distress calls. What I need to know is, Can I fail this mission in order to Board several M6 ships?

You can safely ignore those, if you want. You do get increased Goner rep for helping out, though. And you can often get some of the targets to bail, giving you 'Mercenary Pirate [ship type here]". The computer will even identify them that way when they're yours, which is kinda cool.

Nanook knows what I'm talking about. Back to thee original question can I fail the mission on purpose just to go on a cap - boarding frenzy to get more than a few of these ships? Last time I played I got to board at least 3 m6 ships. Or is it one of those do or die type of missions, Since it is a plot mission?
I know station defense missions will give me never ending opportunity's to get free m6's. But my way for getting them is rather non friendly to the locals who happen to fly too close (ion - d).

So True, But with a small fleet of Jump drive transporters home based to a TM that wont be too much of a problem.
Never thought about the very first part of the mission. I was thinking more twords the middle. But your approach seems like the wining bet here. Thanks Ormac

OK, so I screwed up... Big time! I'm getting back into the game from scratch and I was working on the Goner plot. I'm at the point of retrieving the TLS from the Pirates. I screwed up because I took a shot at the TLS and attempted to board it with Marines. I've blown a lot of credits on Marines because they keep dying on each boarding attempt. The worst part... I can't use a previous save game to start the mission over. Is there a way to successfully board the TLS even though it's "red"?

TRAMPLE THE WEAK, HURDLE THE DEAD!
The TLS is a special case -- if you wait long enough without actually trying to board it, then you'll eventually get a "Claim" option for it in the HUD menu.
Also, if you do actually choose to board it with marines then you'll lose them all anyway, since ownership will automatically be transferred to the Goners with your Marines onboard.

Since you've already attacked the TLS, kill all the escorts then leave the sector.

The TLS should make its way to Grand Exchange, and once it stops near the Trading Station there, it should turn blue and you should be able to claim it. You may have to wait a bit, though.

I take the TLS as a training opportunity for my Marines. I will board it with Marines. I've been waiting in my spacesuit, and then I will claim it once they're inside. When I claim it, the TLS takes off for Elysium. Then the Marines finish the boarding operation, and it's mine. And I don't lose the Marines, but they all get the training boost, if they weren't 100 in fighting already. Some worry about breaking the plot. But the plot advances just fine.
