Is this a bug ?.

So I am at the stage where I need to deliver blueprints to Paranid Prime and no matter what I do my Paranid rep remains at Unholy Nomad 0%.

In Game I destroyed a Khaak Destroyer and Carrier in Paranid space and my rep went up for like 5 seconds before dropping to zero again.
this is without damaging any Paranid ships or stations.
All my ships factories have them set as friends.

Any clues as this sort of bork's the game.

There is a point in the X3R plot where your Paranid rep drops into the toilet, and it will not recover until you've completed the entire main plot. Note that the game will still track anything you do that affects your normal rep, though, so if you blow up a lot of Paranid ships you'll end up with a really bad reputation when you finish the plot.
