Is there a way to request a nearby ship for assistance? If not is there a mod that does this? Should be very easy to implement, just add a dialog option in the comm and thats it. In a game like Space Rangers 2 this is very useful if you're in trouble.

And are there any weapons or missiles which damage specific things, like only hull or only shield and engine etc?

1. No, IIRC. The general idea is to buy/capture ships and form a fleet of your own. However, they serve mainly as distraction. Fighter Drones are a bit cheaper temporary aid.

2. There are no engine etc to target; the ship is a homogenous object.

Mass Drivers ignore shields and devour the hull, but consume ammo.

Ion Disruptors hit the shield, but do not damage the hull. They can fry equipment though.

I assume that you know capturing?
