1. PBG forge alfa (Danna's Chance).
2. Rehabilitation Facility M alfa (Danna's Chance).
3. Pirate Base (Brennan's Triumph).
4. Pirate Base (Bala Gi's Joy).
5. Pirate Anarchy Port (Hatikvah's Faith).
How to fix it without 'modified'?

None of those stations should be invincible. Don't know why yours are.

I think this invulnerable Pirate-owned station issue turns up in vanilla X3AP every so often and even a complete restart may only be a temporary workaround. Some previous threads are here and here.
I know that an X3AP later update did address a more general spreading of invulnerable NPC stations (an issue introduced in a previous update), but there still seem to be these outbreaks of invulnerable Pirate-owned stations happening in updated vanilla games. I have no ideas of in-game cause or for any permanent solution now unfortunately.
