How do I use my space fly collector ?

Zap the flies with an Ion Disruptor then just scoop them up.

Do I have to target them ? Or just fire off ion disruptor in the right general direction ?

The Ion Disruptor is a pretty indiscriminate weapon, just fire it anywhere in roughly the right direction!
