Have Egosoft communicated exactly how the "one-save" thing with future ventures will work?
If it is in fact only one save allowed and we cannot load a previous state of that playthrough, how will it handle the problem where for many people the game is flagged as modified without them intentionally modifying the game?

If loading a previous state is impossible and the game "turns" modified then that playthrough would become useless for ventures if it was accidently saved in that state.

I would hope that in such situation the game would save at key points that are important to ventures. Such as after starting ventures or venture results returning. Such states could then be loaded infinitely as a sort of checkpoint. If the X4 client becomes modified it should then warn the user, and possibly prevent you from overwriting the save, or at least warn the user again if they try to overwrite the save with a modified save.
