If you look at the gate connection line, it's probably sharing the same place as the map tile.

I would like to add, that i've checked it on two different systems with different hardware and both have same issue like the OP, so its not the issue of just one specific hardware.
Its not just the gate connection lines that are clipping, but multiple map elements, like for example station icons (look at player HQ icon in screenshot bellow).

Also, station icons are flickering when zoomed out (circled in green).

[RC1] Lines beween sectors flicker and are cut off
Especially visible when moving the map, lines between the sectors flicker and are often partially not visible. https://imgur.com/a/A8SMtfW I'd describe it as 'two layers sharing same Z-index' look.

[6.0 RC1] Jump Gate connections flicker on the map
Connections between jump gates that go over gray frame hexes flicker on the map:

The vertical and horizontal crosshair lines that appear around selected objects do not seem to render above those hexes too.
Accelerator connections and the rest of icons and map graphics seem to be fine.
